Depending on what you want to do, there are quite a few options available.
The Reefjet day trip does 1 or 2 dives around the islands and also has some "stopovers" at some popular tourist places (eg Whitehaven beach, the lookout etc). Is good for divers and non-divers, and a good way to check out the Whitsunday Islands.
Fantasea and Cruise Whitsunday are day trips to the outer Great Barrier Reef on big "ferrys" and cater for divers of all levels...and non-divers...pretty touristy. I took my parents and they had a great time and I still got to dive...was fun, but I wouldn't do it again. Once was enough.
Specific dive boats do go out to the outer reef (or the islands if the weather is crap, You can usually dive in pretty much any conditions and still see a few things). I usually go with Dive Time (small, cheaper and catering mainly for divers and a few snorkellers), but best to check with one of the booking agents as to best cost etc, especially if you're heading there in non-peak times as some boats don't go out if they don't have enough people.
Personally, if you get the chance, I would go further north as well and dive the SS Yongala (advance divers and above as it's a deep dive at 30m) which you can do off Ayr (Yongalla Express) or from Townsville (which is an all day trip and various operators go out)...and Magnetic Island which is also off Townsville
No, I hadn't heard about the storms, thats such a shame. We really enjoyed it. A friend of mine has done volunteer Whale watching over a couple of seasons, its her favourite place!, once started you can't shut her up about stanley park!
